The number 316, as in the flight number, stands for John 3:16 in the Bible which has to do with believing in someone, which was a major theme in this episode (getting Jack to believe). Also, as to where Ben went, I now think that he went off to kill Penny. Once he saw Desmond he knew that Penny was probably near and he said he was going to take care of a promise.
